It seems that by the 4th century or so, people had come to think 'Amen' meant 'so be it' rather than recognizing it as the name of the Egyptian god Amen (phonetically the same which is why we spell them the same in English). The earliest Christian writers seemed to be aware of the links between Christianity and Egyptian religion and had recast Horus as Jesus for the Jews. But as the gnostics were wiped out, that knowledge was mostly forgotten.
